So, I'm running the very front of my chain through an EB Jr VP volume pedal, using the tuner out to take my TU-2 out of the signal path. This is all fine and good, but I'm really just using that huge Jr. VP as a tuner mute... seems inefficient when I could just throw the TU-2 back in the chain, nix the EB, and make room for something else that I don't need but will research and agonize over for weeks to come.

Short version: Is the TU-2 going to suck my tone dramatically if I throw it back into the active signal path?

When using the Tuner out of the volume pedal you still have the tuner in your signal path. So the answer is no there shouldn't be a change in tone.

Woah, are you sure? If so, that's great news. The tuner is fed through a dedicated "Tuner" out on the EB, meaning that it doesn't have anything connected to its own output. My full chain, on the other hand, is fed through the "Out" jack: http://www.musiciansfriend.com/product/Ernie-Ball-VP-Ju...=0&CAWELAID=26018653

Ingenious! Thanks much for that article, Nanook. I got the creepy feeling my thoughts and questions were being read telepathically.

Put the tuner back in line and see how it sounds.
If you like what you hear, it's fine, even if it does change a little.
You might even like the (subtle) change.
Sometimes I've hooked up some of my spare (non-board) pedals during a rehearsal or jam to try them out and was happy with the bypassed tone... or what I mean is, what the pedals did for the sound just being in-line with the gtr/amp.

Sometimes you have to take a chance and not just look at it scientifically.

That said, I use a Strobostomp in TBP mode on my board.

I hear you, Paul--this is probably just nitpicking that can't be discerned by the crowd at a loud gig... but it's just so damned fun!

That said, I'm going to call it a day as soon as my Axess BS2 arrives and just let my signal be.
