If you're talking about strat style single coil covers then I wouldn't worry much about it. You'd have to be awfully damn careless to damage a pup changing one of those.

Most metal humbucker covers are held in soldered to the baseplate of the pickup and can be removed with care. Others are held in place by epoxy used to pot the pickup, these generally aren't removeable.
To remove a soldered-on cover you need to remove the solder or at least melt it and seperate the cover from the base plate. Be careful not to heat things up too much, you don't want to melt the plastic bobbins inside. Once seperated the cover should work loose with a bit of wiggling, don't force things. If you have any doubts find a professional to do it for you.
As a related note - when installing or reinstalling covers we use a little spongy double sided tape between the top of the pickup and the cover to stop feedback.
